In a word: yes. Your neck needs to rest in the bottom of the pocket, or you're going to have intonation issues. Also make sure that once you dowel and re-drill the neck holes that the 12th fret is 12.75 inches from the saddles (all strats are 25.5 inch scale). If the neck is a little askew, you give it a push in the right direction so that it's straight again.
