The reality is that, if you send it back to MJT for another refinish, you will likely wind up with a bunch of similar problems once again. In light of this, i would:
* send the body back, and ask them to swap it for an unfinished body.
* send the pickup covers and control plate back, and ask them to send the correct items as agreed originally.
* then send the neck and (unfinished) body to a reliable third party (e.g. copacetic) for finishing. If the MJT finish on the back of the neck is ok, you should be able to get away with sanding off the front of the headstock, and just refinishing that section.
Obviously this approach is gonna cost more, but at least you can be confident of getting a good result. I fear that persisting with MJT for a refinish might be banging your head against the wall.
Anyway, this is just what i’d do - i hope you can find a good resolution.
