Here's a great contrast of the headstock which has turned peach, and the way stronger pink that still is on the back of the body:

For the Custom Shop theory... here's the John Cruz sticker curiously placed on the trem... as reported on other Yamano special order guitars from this run...

I've seen Sherwood Green AVRI62 JMs from 1999-2000 with the same Cruz sticker, or Cruz signature under the pickguard. It seems he was heavily involved in the production at least during the first year of the guitars, even the "normal" American ones.

I seem to remember reading in some Fender history that the AVRI JMs and Jags were developed by the Custom Shop after having studied vintage examples and releasing some one-offs in ~1996-1998, but who knows, that could be just marketing talk.
