Novak pickups.

I'm considering getting a novak jazzmaster P-90 in the bridge of my jazzmaster project, with a vintage in the neck, but I've heard that changing from stock-style pickups can be tricky. What sort of changes would i need to make to the electronics to use this pickup combo?

Well its not to difficult really, with the type of pickups you are talking about you should'nt have to change anything, is your jazzmaster an CIJ or AVRI?

Either way nothings mandatory, you just need basic soldering skills, the pots and other electronic parts should be fine with your new pickups.

Sounds like a cool project. I wouldn't know if there are any changes. I do know that Novak is a great guy, and he answers emails really quickly. I would write him , tell him exactly what you plan to do, and ask for guidance.

If all your doing is changing pickups its only 2 wires that you need to de solder and re solder,simple.

I think I see his concern.  Jazzmasters utilize 1 meg pots or occasionally are supplied with 250k pots like Strats.  For all of my P90 guitar, I have 500k pots, which work well.  Using 500k pots would make some sense to get the P90 sound I'm used to-I would have the same question as I love P90s and thought about putting one (or two) of the Novaks in a Jazzmaster.
