Well, unfortunately, the story of this guitar ended on a bad note.
I took the neck off today to inspect a bit more, and there's a fairly deep crack on the bass side of the neck pocket. Not in the finish, but in the wood. And I could move it.
The guitar went in a gig bag, and I drove straight to GC. I mentioned that, the scratchy pot, and the hit or miss output hack. After asking about having it fixed under their 45 day guarantee, I was only offered the option to get a full refund. I asked to speak with a manager, explained that this was a valentine's gift, and I'd rather get it fixed, but no dice. It broke my heart, but I sent it back.
I told them to contact me after it's fixed, so I can try to buy it back. Whether or not they actually do that is up in the air.
In the meantime, if anyone here sees it appear on GC's used site, let me know. I want it back - just functional.
What really has me worried since getting back home is GC's reputation for tossing anything defective in the trash. I will be heartbroken if this guitar ends up in a dumpster.

The crack doesn't sound that bad. It seems like just a syringe/glue/a day of clamping and you'd have a weird, wonderful, repaired offset.

Anyway, just spoke with the store manager. He's not going to trash it, he recognizes that Japanese Squiers are worth fixing. He told me it's in the back of their repair queue, and will call me when it's done to give me the first chance at buying it back.

I wouldn't trust them to do much good fixing it if they can't even string it properly. If they do fix it, why would you need to buy it back? Would they not fix it under a sort of used gear warranty thing?
